If you know that it won't escape then I would think it would be easier just to put it on top. If there is zero risk of falling then, as far as I know, it doesn't matter. That said, if you have any doubts at all about the chinchilla being able to get out then put the baby chinchilla on the bottom.

Update: Shelly (Fleece for Furries) is making me a double-wide hammock to prevent the chinchillas from falling. She is also throwing in some chewing sticks for them. Hopefully that will be the last thing I need for my cage (for now). :)

All it would take is one misstep while running to miss the wire and have a broken foot, so I still say that's reason enough not to have a wire cage. Plus, chinchillas don't have wire floor in the wild. They have a variety of surfaces that they walk/run on, but none of them wire. I can't say 100%...
