I would separate them so you can monitor her poops and in case whatever made them soft in the first place could be passed on to the other chin.

Are you planning a vet visit for the one with soft poop?

I got them new pellets called Healthy Select Natural Chinchilla Diet.

It could be the food. That is full of treats. I would pull the pellets and just give hay for at least 24 hours. Then I would go and get them a good pellet like Oxbow.

What were they eating before you switched food?

As said above, you shouldn't feed them food with treats and fruit in it.
I would definently try giving them a good quality hay for a little bit and switch to a better pellet. Oxbow, manna pro, and mazuri are some of the healtier chin pellets.

This happened to me and I put them on a hay only diet for a day or so, gave them a good quality pellet, and it cleared up.

If it continues after you try switching them, then I would reccommend taking him/her to a vet.
