While it's true that we can artificially affect gene flow, I think it would also be beneficial to breed. As Zoaea said, the program would have to be in phases. But eventually, you would end up with a chinchilla (perhaps not exact, but a close enough relative) that has an equal chance of survival in the wild. It would also introduce new genes into the population.
